A relational database for molecular pathways based on XML-data.
how genes build proteins and how the genes and proteins interact
to build the machinery and functionality that make the living cell
work. Today research within this field generates a large amount of
knowledge on these interaction each of them giving one piece in the
large pussle of understanding life.
At the same time a large number of computer tools for storing and
analysing this data is built. One problem is the possibility of
exchanging data between these tools, giving the possibility of rapidly
accessing larger datasets. This have given a number of proposals of
standards for representation of the data many of them using XML.
This together with the fast development of tools for XML opens the
opportunity for using current XML tools for building a database together
with presentation and query functionality based on existing tools
for XML. This work aims to investigate how data in XML-format can be
used to build a new relational or object-relational database. Here the
aim is to investigate and use tools for converting XML to relational
databases together with the use of SQL queries on the resulting database.
Focus of the thesis would be both to compare and evaluate XML tools
and solutions for this use on protein interactions and also to build
a working demonstration system. The student should preferrably have a
background in computer science or bioinformatics.
